TL;DR
Marmaray uses standard metro fares (roughly the price of one metro ride, ~1.20 EUR equivalent with a transfer), the Havaist airport bus from Taksim has its own separate fare, and ferries to the Princes' Islands (Heybeliada/Büyükada) cost 200 TRY.
Ferries to the Princes' Islands leave from Eminönü: Turyol departs at 10:40 with stops along the way, or Mavi Marmara at 10:00 going straight to Heybeliada without stops. Both cost 200 TRY. If you want to visit both Heybeliada and Büyükada in one day, Mavi Marmara is the better choice.
To reach Marmaray via the metro, take the metro to Ayrılık Çeşmesi station, then transfer to Marmaray towards Sirkeci. The combined trip with transfer costs around 100 TRY equivalent, and takes about 1 hour 20 minutes.
