Entering Malaysia on an e-visa with plans to continue by bus to Laos caused no issues — immigration accepted the onward travel explanation without problems.
On bus crossings (e.g. Cambodia–Vietnam), passengers disembark, go through passport control to get stamps or visas, then reboard. Customs declarations can slow things down, and there is a real risk the bus may leave without passengers who take too long.
